I have flagstone that has faded. Can this be brushed on to restore color?

I never thought of using this particular product that way but for this price it may be worth a try and I wouldn't be surprised if it worked. I have done what you're asking about and used a different product called LastiSeal Concrete Stain & Waterproofing Sealer sold by RadonSeal. Amazon sells the 1 gal. jugs. To get an 8 oz. "sample" bottle go to RadonSeal directly. They sell for 19.00. Scroll down on the RadonSeal site under your heading and look for the blue lettering to find the color options. They have 37 colors. The bottles come with a spray nozzle besides the regular cap. I used it on my real stone that we installed on our porches outside to add places of rust in the gray stone as a few of the stones came with it but with real stone you can't control the color. It's held up for 4 years on our porches. I would say it is permanent. All the best on your project!

Could I mix this stain with a clear gloss water based sealer ?

It doesn't seem to dry when spilled which makes me think it isn't water based and it might have a tacky texture / the color might rub off. But maybe if you used a lot of sealer and only a small amount of the color.

Can it be mixed to get dark black?

In my experience no , it gives a dark gray
