Can I plug it into DIN port accesories to charge the battery of my motorbike instead of direct battery connection?

Yes, this can be done. I used a short Powerlet DIN plug to SAE connector, plugged it onto a NOCO SAE adapter part number GC009, then plugged that into the 10 foot (I think) Noco extension cable. My DIN socket is wired directly to the battery with a fused cable. The NOCO SAE adapter is also fused. I also use the DIN socket to power as electric vest when needed. Powerlet products can be found online and at some motorcycle dealers, mostly European.

Does this have the quick connect compatible with the standard quick connectors found on most motorcycles and atv's?

The GENIUS2X2's DC leads connect to the clamps via X-Connect, not SAE. However, we do make an SAE adapter which is part number GC009.

I have 2, 12 volt batteries together to run my 24 volt trolling motor. Would I have to disconnect them and charge them separately? .

No, each bank would connect to each 12V battery, but the batteries do not have to be disconnected from each other and can remain in series.
