do the controllers charge if the ps4 is off?

The PS4 has two options when shutting down; rest mode and power off. In power off mode; no, the controllers will not charge. In rest mode; the controllers will charge, but the time period depends on how you have rest mode power saving options (USB ports) configured. The three options are leave the USB ports on indefinitely, for 3 hours, or do not leave them on at all.

Only on one side. Disc drive up. Which I think is the form factor of most stands

No, PS4 Pro is a bigger model than regular PS4
