Does it get rid of scratches ?

No, and don't use it on anything but ceramic toilet bowl. I used it on the seat and it scratched it, thank goodness I tried it on the underside of the seat so it is not immediately visible.

How to clean the stone after use?

If you use this on a toilet, you ONLY use it on a toilet. The stick will wear away slowly. And you should always clean the toilet before using this item.

I read that some of the stone "sheds" after using it, is that safe for Well water?

It does shed some particles of pumice stone just like pumice stone would if you were using it on your calluses. Pumice is a soft stone which naturally wears over time and use. I’m no expert but I don’t know why it wouldn’t be safe for a septic system (I’m assuming that is what you are asking since the water is flushed into the septic system not drawn up from the well) The pumice would settle to the bottom of the septic system so it probably wouldn’t leach into the drain field.

How much water should be on the stone? is it just me or it just makes a terrible scratching noise when scrubbing

I just put the pumice stone (using the handle) in the toilet bowl and gently rub on stains. Works for me. FYI after using the stone make sure you flush toilet. I have hard water and this is the only thing that works for me.
