Does the bed come in multiple boxes?

No, it comes in one large box, very heavy! It took two of us to carry it upstairs. Hindsight would have us opening the box downstairs & taking it upstairs in separate pieces :o)

How do you fit the wooden slats into the connectors and the drilled holes? Mine are too long. Do I need to cut them down or is there an easier fix?

I bought two of these beds and put them together myself, the installation was not reasonably helpful so I had to go on youtube to try to figure out a better way to install them so to answer your question I didn't have any issues with fitting any parts, I would suggest not to tighten the screws until you put the whole bed together otherwise you will go into the trouble of fitting the parts together.
