Water goes in the slide out drawer and the top tray?

Water goes in the top tray. The water flows on the grind wheel, and collets on the slide out drawer.

Where does the clear tubing connect to and what is the tray on top for? The instructions are not clear.

The transparent tube needs to be connected to the copper tube on the side of the machine. The upper tank is used to store water, which can wash away heat and debris.
